In the 57th minute, Alberto Moreno assisted Chukwueze to tie the score for Villarreal.
Arnaut Danjuma, a Dutch forward of Nigerian descent, gave the Yellow Submarine the lead after 70 minutes of play.
Sagiv Yehezkel leveled the score nine minutes later, putting the visitors on the defensive.
In his seven appearances for Villarreal in the competition so far this year, Chukwueze has contributed three goals and three assists.
Villarreal are already guaranteed top spot in Group C.
Quique Sentien’s side will face Polish club Lech Poznan in their final group game next Thursday.
